The side story takes place in 2017 a.t.b., between the rise of the “Black Knights” organization and the return of the supposedly "dead" Zero. On the verge of defeat, the E.U. army forms a special unit known as “W-0″, of which a young pilot named Akito Hyuga is a member. Leila Malkal , a former Britannian Aristocrat comes to the E.U.'s aid, commanding the “Wyvern” Knightmare corps comprised of Japanese teenagers. They recklessly plunge into a battlefield, where the survival rate is extremely low, at about 5% only. They fight for their freedom and for a "home" to which they can return.

The mysterious island of Houraijima has reappeared after 50 years, and with its reappearance has brought the attack of four gods, the Shitoushin, who have their eyes set on the powers that protect and sustain the island. Upon reaching the train station to death, a dejected soul is informed that he is lucky and will have another chance at life. He is placed in the body of a 14-year-old boy named Kobayashi Makoto, who has just committed suicide. Watched over by a neutral spirit named Purapura, the soul must figure out what his greatest sin and mistake in his former life was, before his time limit in Makoto's body runs out. He also has a number of other lesser duties he must complete, such as understanding what led Makoto to commit suicide in the first place and learning how to enjoy his second chance at life.

In order to calm the situation, a global peace monitoring agency called COMPASS is established, with Lacus as its first president. As members of COMPASS, Kira and his comrades intervene into various regional battles. Then a newly established nation called Foundation proposes a joint operation against a Blue Cosmos stronghold.
